That kind of 'box' and particularly that kind of wire is for an antenna - it could be remote start/receive or it's more likely the antenna for an aftermarket Sat as everyone has said. Do you want to remove it or just curious why it's there? Consider curiosity answered and if you want it out... follow the wire as already mentioned too.
