My buddy has a 97 5MT GT, my car is running an ecu out of a 98 auto Forester. Same part number on the ecu's.

ALL usdm ej25d's have egr, swapping to another ecu won't make a difference to that. The only way an ecu swap would make a difference to egr is IF its a 5MT vehicle and you use an ej22 ecu. That said, auto and manual use the same ecu, the only diffence to them is a wire that runs from the tcu to identify it as an AT car.
