With the factory MAF scaling the stock fuel system will not be able to hit AFRs like 10.8:1 so the values in the fuel tables will be set richer, say 10.4:1, in order to hit the actual value desired. If you upgrade the fuel pump, you'll get the value called for in the table, even if that isn't actually what you wanted. Short version, you may run richer at the bottom corner (high rpm & load) than you do on the stock pump. Other areas will be unaffected.
