If you have the stock top-mounted intercooler, I think it makes sense to keep it. You'll notice the stock hood scoop has a splitter that channels air through an opening that mates with the top cover (at least mine does). The larger the volume of air flowing through the intercooler, the better it can do its job.

 

The better aftermarket intercoolers have their own custom splitters to direct the air from the scoop. You would have to either trim or remove the engine top cover for those.
